Because the Resource War happened in between. All of these were basically demolished in a more brutal war than Alien Invasion Season 1. In Castle series Canadians tried combating this by entering a different dimension. What happened 200 years later idk but perhaps the missions were not successful and the nations seemingly reunited.
Well to be fair It has been 300 years, since the initial invasion and the human military machine does have to put up with the conditions of a brand new planet, so such weapons may not be as effective If not completely disfunctional under such conditions.

It's unlikely that those were 300+ years of continuous warfare between the two species but some off camera fighting in space as humans were trying to reach the aliens home planet is certainly possible. As for the casualties we do not have exact numbers either but considering that this is a conflict between two species with each having a planet of their own, as well as militarism and atrocities from both sides, not to mention the destructive capabilities of both species due to their advance military the death toll would be around a few billions with the fact that entire planets were turned into giant battlefields those are pretty believable numbers.

For example: will the alien civilization really leave humanity alone after one failed attempt? Like I get It getting beaten by a civilization years, maybe decades or even centuries behind you in technological development is extremely humiliating but that's not a very good reason to forget about everything, like you might wanna forget your humiliation, as soon as possible but you already wasted an entire fleet, so at this point It just doesn't make sense to back up after all the damage they've dealt and even If we assume that It was a heavy defeat, who knows, after all, maybe It was their entire fleet It just doesn't add up, countries such as France after their humiliation by the Prussian army were actively trying to undermine the new German Empire and wanted revenge for the humiliation they had to deal with and It has already been centuries after their defeat, so I highly doubt that they with their militaristic and imperialistic tendencies wouldn't search for an opportunity to get their revenge. Even If we assume that their war campaign was a " quick victory war " and assume the worst case scenario that the government at the time collapsed and a civil war broke out they still had 300 years to figure It out and rebuild their planet and especially their fleet due to militarism and just common sense after all they did had bases on their moons and their planet would need protection, sure we have seen a lot of small to medium ships but interestingly we only see 3 motherships meanwhile 300 years ago they were able to make 3 of such ships and on top of that a giant one and they also had a bunch of small to medium ones as well weaker than their new ones but It was centuries so they were up to date back then and they even still use them in season 2, so my guess is that they lost the rest during off screen fighting in space. This is also supported by the low amount of resources that the civilization has left which becomes extremely obvious closer to the end of the season which is a sign of a long conflict especially for a militaristic state. Another problem is that we also don't know how any of their hyperspace technology works, an ability to travel anywhere in the world in an instant is an ideal picture but It doesn't really have to work like that, It's possible that the planet is trillions of solar years away from our own and If engine requires more energy to travel longer distances then even though It will be exponentially faster than normally but we may not be able to store enough energy at once If the planet is really far away not to mention that the engine may not be physically capable of traveling that far after all that is tons of pressure to take, also in case It does take more time to move through hyperspace the further you travel our ships may not be able to handle a long time there. There are others but I already wrote a lot, so I'll just mention the most important arguments and cut them short. If they were to actually do that then It might be just self destructive in that case, as we have seen they do seem a have a desire to colonize other planets and even If they weren't that successful we have seen they're military bases outside their home planet, so in the end they would be basically encircled, there's a reason why we don't just paratroop on our enemy's capital and then try to take It over. To be fair It's not that easy to send reinforcements in space but we did see the aliens using shortcuts and portals, so It would be safest to invade If they had taken over the colonies or at least military bases on their 0ther places or at least destroy their fleet so that they can't send reinforcements to their homeworld which would explain the lack of attempts to break the siege on their capital planet and why they had to use portals to get support. And I highly doubt that the 3 motherships at the beginning was all they had. To be fair we also used them later on but as I said we really don't know how far away their planet is so perhaps It's just more efficient like that. We really don't know a whole lot, we don't even know for sure weather It was actually their capital or not. Also the aliens didn't actually send their main mothership straight to earth, first they sent one of their smaller machines to check everything.
