The 3 of them served in the same unit in war together in the comics. He was only undercover as a Cobra operative trying to discover who framed him for killing The Hard Master and destroying the Arashikage clan. There was an undercurrent of jealousy towards Snake-Eyes, which is what ultimately drove the conflict and dynamic between the two of them alternating between a close brotherhood and on again off again mortal enemies, but Storm-Shadow never had any animosity against GI Joe or loyalty to Cobra.
Why a Snake Eyes/Storm Shadow confrontation never happened on this show is something I'll never get. Later adaptations showed how 🔥🔥 a rivalry between them could be.
I think they knew that both characters are too overpowered and they didn't really want to make them fight kind of like how they didn't want to make a Freddy versus Jason 2 movie it would just go on and on and on so instead they just made him switch sides like the NWO did with help Hogan that was funny lol
It's incredible to watch storm shadow demolish a tank with his bare hands but it would be devastating to watch him actually take down human targets like that tank
