The main times we've seen Sasuke be low on chakra is when Urashiki literally stole his chakra and when he uses his eye to open up a portal and travel dimensions. He's never done this is Naruto.
They say all the villains now are Gods and super OP yet upset when they nerf Naruto and Saskue by killing off Kurama and taking the rinnegan away. Neither Madara nor Obito used most of the abilities either. You also get this sense of jealousy or possessiveness over old characters.

For the "why they have whiskers" part you don't get whiskers from being a jinchiruki of the nine tails. You get it from being a child of a nine tails Jin.

1. They were way to op and boruto creators had to take them out.

1. Ishikki probably couldn't put the mark due to being in an improper vessel or momoshiki had already placed the karma on Boruto( just like Madara did with izanagi) he could've set the karma to activate after death.
2. No one said neji could even use tenketsu in the first place
3. Having the whiskers doesn't mean you house a fox spirit, kurama said it in Naruto that if your parental has the fox spirit in them when giving birth to you, you have a part of it's chakra therefore giving you whiskers.
4. For all the ones where ishikki "fell for these or couldn't distinguish" you forget the fact that his vessel wasn't proper and he even had a clock ticking on his life

2. Neji was a genius who could do most of the abilities of Hyuga clan, and since Himawari could, he prob could too.
I think it's just a basic technique in Hyuga clan, but since Himawari is Naruto and Hinata's daughter, her physical stats is actually a lot better than normal human therefore she hit harder(and Naruto was almost completely off guard too)

I think the whiskers are a gene mutation caused by Kurama. Kushina didn't have whiskers, but was a jinchuuriki, and gave birth to naruto when she was still a jinchuuriki. And he has whiskers. And Naruto was a jinchuuriki when Boruto and Himawari were created so i think that if a kyubi jinchuuriki has kids, the kid is gonna have whiskers because of Kurama. And i think Hashirama's kid had whiskers too, maybe not, it depends on if Mito was already a jinchuuriki or not.

Its kind of clear of it wasn't for them the shinobi world war would clearly have different end to it.

1. Ishikki didn't combine himself with the god tree like kaguya did, so his only way was to use the karma or implant himself in a temporary vessel.
2. Naruto is much more stronger than kasin koji. Koji fought with a weakened jigen and ishiki for a bit, he wasn't stronger than any of the two but he was cunning and managed to hold is own. Is not comparable.
3. Momoshiki gave boruto his karma before he died. As shown in the anime with his transition when he talked to boruto. He kinda bestowed the karma to him for defeating him, as a parting gift. It wasn't after but before, as to the how it was between the moment boruto took him out and the ‘talk' they had.
4. This one is a bit off yet simple: now that kurama and naruto are in a perfect sync, they both sense the same thing (no seal/gate to separate them) outside chakra can affect kurama, and hitting the center (where is the focus of his chakra) deals a lot. One more thing is that naruto didn't put any defense, well... is his daughter, she's not a threat to naruto nor kurama, with that in mind it makes sense.
5. The whiskers are a genetic heritage from naruto to his kids, something he gain in the womb of his mother. And since he couldn't inherit any fox spirit, his kid's can't (kurama isn't passed down like that, a bit of his chakra reserve maybe but not literally him)
6. Kakashi is retired, wich means less stressful life, and without the sharingan, less chakra dispense, having a life like that as growing older and taking more care of yourself actually can make you look younger, he's still a ninja, so he maybe trains too.
7. Orochimaru isn't fully pardon, he's actually in an arrangement with Konoha: he keeps his investigations going (with much more legal procedures) in exchange to share it all with the leaf and the other nations maybe, if they can advance thanks to his researchs, than it's worth it. He's being watched though (as shown in the shin uchiha arc) so that's not fully pardon.
8. Kabuto changed his mindset already. No one can escape Izanami if they don't have a real change of heart. So since he escaped, he's already changed for the better.
9. The Mizukage isn't weaker than the genins, his intention wasn't to harm them nor use brute force against them, I mean, why would he do that? They're still genin afterall, brute force is the last resort if your aim is to convince them to change.
10. Ishikis goal was to find kawaki, his true vessel, his intentions wasn't to hurt anyone or destroy the village, but he incapacitated them because they tried to interfere, unlike pain, ishiki was in a hurry and to find kawaki he needed them alive rather than dead for Intel, but if you tried to get on his way... Well, konohamaru learned the hard way with the rods.
11. Wind style rashen shuriken is not that different than lava rashen shuriken, the element is the one that changes, and some of its properties and effects but is the same basis, so is not weaker, unlike comparing it to the six paths: massive rashen shuriken.
12. Jigen was half dead (betrayed by kaguya) found a temporary vessel out of desperation, begin to form his group, the place to live and some stability, search his true vessel which we know wasn't easy (I mean they found kawaki in the boruto series) so all of that must have taken a lot of time.
13. Amado is a genius, yes, but the war didn't involved him directly, nor the place his from probably, the war only affected the powerful countries, and he probably thought the same as orochi did in naruto concerning the war: since it was done by others, they should solve it themselves. He only would have intervene if directly threatened.
14. It isn't directly addressed yet but somehow Kaguya managed to give some kind of fake report to his planet, where she maybe lied about ishiki dying, that's why momoshiki didn't even mention him. The arrival of kaguya on earth was something hidden, plus it's implied she was sent to reatrive chakra fruit but didn't bring them in the time accorded, that's why she was being searched and it took too many years (they didn't knew where exactly she was) but all of that will be stated in the series, someday.
15. Sasuke running out of chakra happened because of the one tail arc, urashiki robbing his chakra took a great toll on him. He didn't completely recuperate from that and yet he kept fighting and we shouldn't forget his chakra reserves aren't that big, he has normal chakra reserves, above average at least. So no plot hole there.
16. Naruto's sensory abilities depends on him, he can choose when to sense others and when not, so while fighting he can put all his attention on his foe and not sense something he couldn't expect and that is some scientist entering a portal out of nowhere. Since I don't believe the sensory abilities of naruto are always activated or at least that he always uses it, somethings can get past by him, is normal.
17. Sasuke uses lightning to enhance his speed, like the raikage, does that make his speed on par with naruto? Maybe to some point. But naruto is more durable so he can maintain his speed much longer.
18. Momoshiki is just lucky, sometimes it can happen. He found his vessel faster than ishiki, that's not a plot hole is just luck like when you manage to find the right answer on a test you don't have any idea about.
19. That's not exactly correct, maybe ishiki didn't check enough or wasn't interested to, remember, he didn't have the time to lose on mere jonins when his objective was kawaki, his only intention was to retrieve kawaki, killing the people of the hidden leaf was a waste of time except for naruto and sasuke (the people who were a real threat to him)
20. You can't avoid what you don't expect. Ishiki was tricked, he probably didn't think boruto was going to sent him somewhere else. If he didn't expect the trick of sasuke and boruto, how could he avoid it? He can't use ultra instinct lol
21. Byakugan only sees the chakra pathway system, it can't distinguish the clones from the original, but, again, ishiki couldn't expect kawaki to know ninjutsu, he didn't teach him any so he assumed that kawaki didn't knew any jutsu, only his karma based techniques. So the surprise is understandable.
22. It's rare, but some ninjas can do hand seals with one arm either by talent like haku, madara etc or effort like naruto, he first began using all seals of the shadow clone with both hands to just use one seal with one hand. Kawaki it's just talented, that's all.

About momoshiki finding his vessel, ig he knew he was going to die so he gave the karma seal to boruto randomly coz he didn't have time to find a bttr vessel, also he have one more benefit, that is boruto's jougan, ig jougan is the most powerful dojutsu (eye technique), and all othr dojutsu are variations of jougan, ig I'm not sure tho

Transportation drains your chakra by alot compare to the other techniques. Kaguya was even drained because of it, and she has a ton of chakra compare to Sasuke.
He used 9 chibakus and genjutsus then drained all of their chakra which gave him more chakra then adult sasuke had.

Don't believe me? In Shippuden Naruto dodged the same attack that would've split Sasuke in two if it weren't for Susano'o. Now I'm not saying Sasuke hasn't gotten faster, I'm saying Naruto was just leagues above him all the way back in Shippuden with Kyuubi chakra mode which has been stacked with sage mode, six paths, etc. All Sasuke got was some cool new eyes, but even that didn't last long. Actually it was explained that Orochimaru got a pardon because of the efforts in the war. Which would have been lost otherwise. It even caused for sasuke to join the efforts as well and learn about Itachi. He didnt really fet a full pardon though. He is mainly monitored almost 24/7 at his lab
Also with the koji part, he had intel about jigen, his ability, and how to kill him. Naruto and sasuke went in fighting blind know nothing about jigen

BIGGEST PLOT HOLE(BORUTO) : NARUTO STOPPED 150+KM/H SPEED TRAIN IN HIS KURAMA MODE,
BUT HE CAN'T SAVE HIMAWARI PROPERLY,I MEAN HE MADE IT IN TIME ,HE COULD HAVE HANDLED SAFELY IF HE HAD THAT MUCH OF SPEED,
AND EVEN IF HE CAN'T DODGE IN MID AIR HE COULD HAVE USED SOME KIND OF TECHNIQUE OR JUTSU,LIKE: MAKING SHADOW CLONE QUICKLY AS POSSIBLE AND USE IT AS SHIELD OR FOR OTHER TYPE OF USE ,I MEAN HE DID USE 20-30 SHADOW CLONES (IF KURAMA MODE IS PROBLEM 3-4 IS FINE) AND USE IT TO PULL MID AIR NARUTO,

The reason sauke runned out of chakra so fast is because of the rinnegan always being active and eating a lot of chakra it's the very reason madara gave nagato (pain) the rinnegan instead of obito.

Sarada and Boruto's plot armour...learning technique like rasengan and chidori in like 3 days to almost perfect levels..( cause they're "geniuses")
Konohamaru was able to learn it without even having a proper guidance and steps when Naruto was teaching him yet he was able to pull it off. Boruto and Sarada was taught properly by their respective tutors. They already know the basics about chakra, they were top of the class and its not that hard for them to grasp it. Its not a plothole and pay more attention next time.
Sarada didn't learn in 3 days buddy, Boruto is the ONLY true genius of his generation and still is rasengan was awfully small..but him adding lightning style to it accidentally, makes up for that I guess.

I think you forgot the reason why shadow clone jutsu was forbidden, it makes an exact copy of the person and that includes splitting the chakra in half so the clone could also do what the original does with no sweat, Naruto could pull off that many shadow clones without dying of exhaustion because he had a tailed beast inside him.

This is because the user cuts their chakra into half/thirds/etc depending on the amount of shadow clones they create (that's why it's a forbidden jutsu,) and the chakra gets evenly distributed among the clones, making it impossible to tell even among sensory types. So Ishiki couldn't have found out. Even Neji was unable to distinguish shadow clones.

99% of these "plot holes" aren't really that... they're just specific situations that either mean little on their own, so they really do not need any explaination, or little at worst; or are legit questions that need to be adressed somewhat, but since they do not openly contradict anything, they're "mysteries"... not "plot holes".

If you paid attention to Urashiki vs Sasuke, you would know that he was already low on chakra before warping to Boruto and saving them. He barely had enough chakra for Chidori, a jutsu that he could do 300 times without any problems if he hadn't used any chakra for days.
