The scene where she says he was lucky is a reference to the books where all of the Spartans had a luck based trail to be selected but John is the only who grabbed the coin out of the air after watching it flip over instead of letting it fall to the floor he stopped it when he knew what side it was on because he could follow its speed even before the enhancements. Basically he made his own luck and all the other spartans dead so I don't think they were saying he was just lucky.

It’s an oversimplified clip for effect, absolutely. I don’t know if that’s the specific scene they referenced as she isn’t the only one who called him ‘special’ and ‘lucky’, but that’s more likely what they meant.
Totally forgot about that scene thanks for the reminder and comment!

‘In my experience there is no such thing as luck’.

Master Chief is one of the most iconic armored heroes in modern entertainment. He's known for being lucky. What do you think that means?

I think that's exactly what Cortana is trying to say in the opening. Because she's an AI so she knows he's not cosmically/divinely lucky in any way. I see her using the term 'luck' as basically saying that in spite of all of her research and analysis, which was surely very robust. She saw something unquantifiable in him. A better way to put it may have been his instincts, but I kind of like her using the word luck. Even her being an AI she couldn't exactly quantify how he was able to succeed when others would fail.
And yeah it also is definitely tongue in cheek as well. You're right on with that.
