I am planning a 1 tree tri-beam & 2 post style treehouse. In similar designs I've always seen the joists sitting on top of the tri-beam, but I wanted to use joist hangers so the top of the joists are flush with the top of the tri-beam. Would there be any disadvantage to doing it this way?

Makes sense... When we design/build, we leave no doubt regarding strength & tree friendly attachment methods. There are cheaper methods, but they aren't as good.

I would think drilling holes in a tree that large would absolutely kill it
No it does not. The tree will heal and grow normally. Wrapping things around a tree is a big no-no, but bolts are fine.
