I would like to extract the promoter sequences for 50,000 genes. I have both the Gene GFF file and the genome file available. Among 50,000 genes, 25000 genes are - strand.

there is problem in your sequence, please check the each sequence carefully,

Best way is take 10-12 sequences and try on them, if you get result successfully, it's mean the error is due to your sequences. so them carefully
