They are not the alternates. As much as I know, Intruders just contribute to Alternates' business or they are the starter form of alternates (but they're still not alternates).

If i remember correctly Alex just gave the intruder a new design because the old one was literally just a police sketch he didn't own the rights to, so the best course of action was to give intruder a new appearance (would've been cool to see old intruder in the newer-ish TMC stuff tho)
