He is learning to command integrity, because of which all the other team members treat him as an agent, instead of a liability. His arc is similar to the kiddish season 1 Skye before SHIELD's fall transitioning into a strong and mature season 1 Skye after the fall.

I love how the writers of the show do a good job at remembering all the gadgets that they have introduced in the show in the earlier seasons. It makes the later seasons very satisfying and rewarding to watch yet always full of surprises and reversals in a good way

Best guess is that the Zephyr's time travel technology operates off of different time travel rules compared to the Pym Particle way. Either that or the showrunners are done with connections to the MCU and just making their own story. Really hope it's the former though.
I can explain this, they're trying to maintain this new timelines future. They know Hydra exists in Shield(Winter Soldier) and are assuming things will play out similar where Shield, may take HEAVY losses, wins in the end. If he just bleeped out of that timeline and was never "killed" Hydra would grow suspicious, but so would Shield and events could go any which way after that point of escalation. They reference this later on about the teams mentality, "Even if it's not our world, these are still people. They've suffered enough."
So if this is all a loop that Sousa never really died, then what really happened to him? Something tells me that this season will really show us the true fate of Daniel Sousa
