Honestly, it really is up to you and what format you prefer. Checking amazon, the 3 omnibus seem to cost the same as the box set, so price isn't a factor. I personally usually go with TPBs, because I find them easier to read, but the omnibus do have the oversized pages, letting you appreciate the art more. I don't think there's really a bad choice, it just depends on the reader.
Not in the sense of the Swamp Thing recolors, where they actively changed the feel of the book. This is more like the standard stuff, like Marvel does with each of their classic rereleases. I think these were the same colors used in the Omnibus, as well.
If you want the run in omnibus format, you'll need: Dardevil by Frank Miller and Klaus Janson Omnibus Daredevil by Frank Miller Companion Omnibus Elektra by Frank Miller Omnibus
