I was reading a fanfic that crossedover with Supernatural where this guy died of an allergic reaction in a mental hospital soon after this episode and his ghost began stalking McGee out of jealousy over his relationship with Abby. Abby and DiNozzo teamed up with the Winchesters to stop him once and for all and Abby destroyed his spirit personally.

There's a few good crossovers on there such as one big one where NCIS gets caught up in a plot by the King of Hell Crowley to have Gibbs kill the Winchesters by making it look like they killed one or member of the team. Cept it backfires badly as the repeated rescues they perform turn NCIS to their side and NCIS eventually exonerates them. They even have some bonding moments where Sam and McGee plot a prank on Tony but it backfires on them badly. Then there's the part where Trent Kort tries to interrogate Dean and it goes VERY badly for him... with the entire team, Director Vance, Ducky and Palmer watching (this takes place before Ziva leaves the show by the way). They even score Dean's performance in humiliating Trent who they don't warn Dean is loose or has spilled water on his chair. Eventually they set up a deal where the Winchesters tell the government the truth (NCIS believes that they're fighting some type of high-tech terrorist group) and they get exonerated. During the summit demons attack the team who have to fight them off. Despite the disadvantage of them having no experience fighting demons they win thanks to Abby carving a Devil's Trap on one of Ziva's weapons, allowing her to immobilize one demon while Gibbs fights and kills the other with the Winchester's special demon-killing knife that Dean had convinced him to carry. He takes out the other demon too. The demon he fought was Pedro Hernandez, the man who murdered his family and the other was Kyle Boone, a serial killer from when Paula Cassidy was alive who Gibbs sent to death row. Other NCIS characters appear too: Paula appears in Dean's dreams to offer help and its mentioned Mike Franks and Mrs. Vance do as well. They summon Kate to help convince the government (though we don't actually see much of her) and other characters are mentioned. The ex-CIA guy who was obsessed with Ziva has a funny scene too. There's a short sequel where the team (now fully accepting the truth after finding the series of books based on the Winchester's lives written by a Prophet) track the Winchesters down to ask for their help with a vengeful spirit in New Orleans, leading to a crossover with NCIS: New Orleans.
Oh another good one: Tony is kidnapped by demons and tortured for days. The Winchesters rescue him and their angel friend Castiel heals his injuries. They learn that a demon named Kate is after Tony due to a deal to make him die painfully. The Winchesters eventually return Tony to NCIS after he accepts the truth and agrees to keep their secret. He does and the Winchesters trap Kate when she personally shows to kill Tony. Kate turns out to be Caitlin Todd or rather the demon who had been posing as the REAL Caitlin Todd for years. They had only ever known the demon and not the real Kate and she wanted revenge on the team. Rather than killing her they call Crowley, the King of Hell who is pissed at her to deal with her. Tony returns to NCIS but a suspicious Gibbs looks further into the situation and discovers Tony's connection to the Winchesters who are supposed serial killers. He demands answers from Tony at the end of the story.

Yeah I can send you a link to that one too. There's a few other good ones linking the two fandoms together on there though the BEST is the one I mentioned where NCIS is tricked into going after them. Has some really HILARIOUS moments in it. Poor McGee really gets it at points in a GOOD way though. There's some hints of Tony/Ziva too. One really funny bit has McGee call Sheriff Jody Mills from Supernatural and make an utter fool of himself. I was laughing SO HARD reading that part!!! At one point she asked if NCIS' height requirement was higher than its IQ requirement because of how stupid McGee made himself sound!!! Afterwards he commented he felt he got scolded by his mother. He and Ziva later visited Jody in person and he was so intimidated by her that he decided to walk through the mud to interview someone (in expensive shoes) rather than drive and risk her wrath. That also was one of the moments that had hints of Tony/Ziva: Ziva talked to Jody and shared an experience she had with the Supernatural herself: while held prisoner by that terrorist between season 6 and 7 she'd given up hope and found a way to kill herself when her sister (who had died in a terrorist attack when she was young) visited her and told her not to give up as "he" was coming and that "he loves you you know." The next day Tony and McGee rescued her. Her open-mindedness got Jody to trust her and Jody told her (among other things) not to let go of the guy she loved because she never knew what could happen. Another scene had a psychic she was escorting basically tell her that she wasn't doing anything with Tony as she feared hurting him. There's other good stories such as one where Dean gets arrested and Abby learns of it in time to intervene as she knows him. Her faith in Dean is enough for Gibbs to trust him and once she clears him of the crime he's accused of let him go without ever letting anyone know who he was. Then there was another good one where the Winchesters get arrested investigating mysterious deaths. Gibbs proves shockingly open-minded and the Winchesters and the team work together to stop the bad guy and the team then covers up their involvement. There's a sequel where Gibbs calls them in to deal with a threat and Dean gets suspicious of some of the things Gibbs can do including some unnatural strength he displays at one point. Dean confronts him in the end and Gibbs is surprised it took him so long more than anything else. He reveals himself to be an angel that had become human which is why he can do so much and knows so much.
