He probably did die because just like how Executor said "No one escapes me!" Also, the Sonic.exe clone who has a fraction of the real Sonic.exe's power is enough to destroy Eggman's robots. There's also this rule where if one playable character important to the plot dies, then everyone dies. In this case, Sally died first which led everyone to die one by one. In Sonic.exe: The Spirits of Hell and its sequel Sally.exe: The Whisper of Soul, you have to have all characters survive no matter what because in Spirits of Hell, if at least one dies the rest(Tails, Knuckles, and Eggman)will die eventually, Exeller even spits it on your face that Solo and Duo Endings are pointless. Tails tried to escape from Executor in Blood Tears only to get killed by him.
