Watch what happens when Superman dunks him through the floor immediately after. He tries lifting Batman and literally fails and groans before halfway dropping him the first time (it's the scene right before 6:10. Then he gets angrier and finally manages to throw him, but it costs him all his effort. He screams like madman to get it done.
He got like 0.1% of his powers back. That's enough to be able to toss grown men and be immune to their strikes again, but not enough to react to everything like he's full health. Also, he wasn't thinking clearly since he didn't bother dodging it, and that makes sense considering he's really angry at this point and has never come into contact with Kryptonite before three minutes ago. Superman indiscriminately killed anyone that opposed him, including shazam (who was a kid) and just regular civilians that are protesting against Supes. Some superheroes joined batman to fight against superman's tyrade but most joined superman purely out of fear (including green lantern who later became the yellow lantern since.. Fear). Injustice Batman managed to teleport prime earth superheroes to his universe to take down superman. Honestly it's a really good story with a good game attached.

I don't think you're exactly processing the concept of kryptonite. Superman and batman didn't become friends because his mother's name is martha, he broke through batman's rage to get him to listen to reason and the fact that lex had been setting them both up against each other since the beginning. That's also why he didn't end batman immediately, because he needs his help.
