Way I see it, it's not that there's one canon path of six levels through the game. The idea is that the events surrounding the levels are canon to an extent - not necessarily that they all played out as you play them in the levels, but for instance the Black Arms attacked all the places we see them attacking, the Eggman intercepted their flying fortress with the Egg Fleet, Sonic and his friends helped helped out in the levels they show up in, etc. The emphasis is less on which path Shadow took, and more on piecing together all the information that's provided throughout the game, such as the Commander's history with Shadow, Eggman's involvement in the conflict, the Chaotix's little side-mission, the flashback levels, etc. As far as what events Shadow actually did partake in and what he did in each of them, that's mostly up to interpretation, but the Last Story does make some things easy to discern. For example, Shadow seems to have a neutral attitude at the start, and turns against Black Doom when he learns what his plan is, even regretting the part he played in it, so we can discern he never helped the Black Arms to any major degree. We also know that Eggman wasn't at Lava Shelter by the end, but Omega likely was because he was absent in the Black Comet. The President was evacuated to GUN HQ, but since Shadow doesn't seem to have sided with the Black Arms, the Eclipse Cannon firing on Central City likely never happened. tl;dr - rather than focussing on which route is the canon one (because ultimately there isn't any route that ties directly into the Last Story perfectly), it's more a 'bigger picture' thing where you're supposed to put all the events of the game together.

You have to beat all the paths on the main game, and then you'll unlock the Final Story, which features this stage.
