I don't know if that's the software used in this, but you can allways use Autodesk maya or 3ds max.

The handdrawn animation is done in TV paint. The 3D look is inspired by the shortfilm 'salesman pete'. It is stylized to look a bit 2D so it blends with the hand drawn animation but it also makes the 2D characters more dimensional when they get drawn/imagined. It is different flat shaded passes rendered with VRay in maya all put together to get the final look in nuke. You can find 'making of's" on vimeo from the different team members.
