I'm pretty sure it's a shinobue! Shakuhachi are usually larger, held vertically, and are blown across the top of the tube as opposed to a hole in the side ^^
It could also be a ryuteki, a similar small flute with a bit of a darker tone -- a bit hard to tell because the player is doing so much impressive stuff with their expression and breath control
