I refuse to believe that a Zero prototype in the classic series would be as strong as he is later. I mean, he's still a Wily creation. An incomplete one without any armor. You're telling me that he's somehow made of a buster proof metal that even Dr. Light didn't think to arm Rock against? In fact, that happened once in Mega Man World 5, and Dr. Light sent Rock back out with a better weapon. Meeting Zero, getting beaten, and then watching Wily take him away should prompt Rock to get back out there and stop him from being finished. If Rock won, and the fortress exploded, that would explain how Zero was salvaged without anyone suspecting him. Wily could've finished him in secret, and the X series could happen. An aware Rock would never let Wily finish Zero.

It's never really explained wether Bassnium is a metal or energy but it does make Robots built using this material really strong (Bass aside). Zero however is made out of more Bassnium compared to Bass which would explain why Megaman wasn't able to dent him.

Light would absolutely know about bassnium to some degree, and at least enough to arm Mega Man against it. Light figured out how to punch through Stardroid armor without ever having a Stardroid in his lab to study, and Bass has been to Light Labs before.

Playing through the boss fight, Zero doesn't seem to attack you when you're holding still. He just walks up to close to Megaman and inspects him, as if he's curious who and what his combatant is. It's honestly very interesting to just watch Zero watch Megaman, staring him down and trying to understand the current circumstances of the fight. It adds more depth to the story and changes how you look at the boss fight. Dope remix by the way.

It also fits the character a lot better. At that point in time, Zero was still a work in progress. He was sentient but didn't have all his programming implemented yet. As a result he was mostly a blank slate. Imagine waking up one day, your mind fully developed despite not even existing previously, with no knowledge or memories apart from maybe your name, a full language set and the full ability to control your body. That's probably what it was like for Zero. Zero wasn't infected with the Maverick Virus until well after he was sealed. The official development documentation actually slates this as having happened after Wily's death, not before. Also, keep in mind that Zero doesn't actually attack unless attacked in that game. Mega Man has to fire the first shot for the fight to actually happen.
I also think MegaPhilX picked up on the trope and nod to Terminator in X5's ending for Zero, and likewise did a bit of that here. Like the final fight in T1 and how it was mirrored in T4 salvation. Maybe it's just me...

Dr. Light built the Mega Arm to fight the Stardroids. He built the Black Hole Bomb. He built X. He can arm Rock to fight an unfinished Zero. Ok, somebody hear me out on this idea. In Mega Man 1, Roll was originally meant to have a much larger role in the game. In addition to the storyline revolving around her being kidnapped by Dr. Wily, so a giant version of her was going to be fought as the final boss. So what if when Roll is captured, Wily decides to reprogram her and upgrade her, in a way not unlike Mega Man's own upgrades from the Lab Assistant he was into the Super Fighting Robot he is today, but with Wily's own devious twists added on. I'm thinking a final boss after a Wily Machine. You find Roll, wearing a familiar helmet and armor. She draws a green beam saber as her arm converts into a buster and you're in for the fight of your life. A twisted version of an iconic battle that'll happen a over a century latter.
I think it would be fair to believe that zero is the culmination of everything that wily knew during his life , Wily Virus (Roboenza+Evil energy+Wily IA version) Double gear and the Bassinium evolution (Probably some kind of metal appeared from the cyberworld , above every natural element) tbh megaman had no chance against zero and this game shows it at perfection even at proto zero
