The crosses all over the place imply that this was a Christian organization of some sort that was imprisoning Flan. But honestly, and as someone raised Christian and still finding out my own faith, I approve of what Remilia did here. There's a number of reasons why, but mainly, what were they doing with an imprisoned vampire who lost the will to live if not killing her? If they were firm in their convictions, Rem would've discovered a corpse instead. Which makes me think she was suffering a fate worse than death and undeath.
According to the Wiki, it's because she finds it comfortable living in the basement of the SDM, which makes sense really since it would be almost impossible to lock up someone like her
