And they had it all... so canon... it's just TXF has its own offcamera way to tell some of the relationship moments which can be very confusing to occasional viewers or those that didn't follow the show to the end. Doesn't help that the baby arch comes when Mulder is abducted and gone for half of the season 8 plus most of season 9 returning only to the series finale, many people stopped watching the show during this period, so they indeed, probably really did miss the "baby" part.
