I have been told this could be either the driver side CV axle, pilot bearing, throw out bearing, and now I am wondering if it is the input shaft bearing? What do you think?
I had the same problem. Just recently fixed it about 3 days ago, it was my transmission and my input shaft bearing, apparently I tore the seal that held transmission fluid and it flooded my tranny, I highly suggest going to your mechanic and have him test drive it. My mechanic instantly knew it was my clutch but once he open my tranny, it was another story, cost me 1600 for a rebuild and a new clutch, well worth it
Wooooowww. Yep, input shaft... I have the same sound. I have been ignoring it my clutch and throw out barring finally went out and replace them, put the tranny back in . And put in stiff motor mounts, and now the sound is telegraphing much louder because of the motor mounts, and I'm realizing now I definitely should've open the transition because I knew in my gut that's what it was.
Someone that knows what they're listening for can easily distinguish a bad throughout bearing versus input shaft bearing. If you push in the clutch and the sound goes away it's most likely the input shaft. Throwout bearing is going to grind and make noise all the time but definitely sound worse when you push the clutch in.
Another test is if you're idling and you slowly bring the RPM up the sound will get significantly louder. Throwout bearing usually does not ride on the pressure plate . So try it and then put your clutch in and if it's dead quiet after you push the clutch in that's the transmission not your throwout bearing. If it's not dead silent it's possible you have a bad throw out bearing and maybe even an input shaft bearing.
But take it for me if you pull your transmission at least an 08 civic SI just go ahead and do throw out bearing clutch flywheel and transmission rebuild sink rose and bearings all of it because it's a bitch to get that trans in and out...
I have a similar problem with my 08 maunal fit, but it doesnt sound as bad as this civic, can you identify what the problem is? only makes the noise in gear driving, no noise in neutral or clutch in or out. The shop and dealer says throw out or input shaft and im afraid both dont know.

I'm late to the party I have the same issue with ny 2007 Honda civic Ex sound in gear when accelerating or decelerating but more noise on acceleration and NO sound at all when in neutral when vehicle is in motion or parked. Thanks for the video so far I replaced all engine and tranny mounts Serpentine belt and Hydraulic tensioner and noise is still there. Now I have to see how much this cost since I don't think I want to diy this job
Dude, sound like you're 1 quart low on tranny fluid. Check the level first. If the noise comes back, you got bad seals, oil leaking out. I watched many videos on tranny noises, rebuild it myself. Input / throw out bearing wasn't the problem, not enough fluid. Find out how much oil your transmission needs. Don't waste money on unnecessary repairs.
Haha I just test drove a 2009 Civic that had a quite a good price, only 7000CAD and the car has 54k kilometers.
Exact same noise, the dealer thinks it's a throw out bearing but I told him it might be the input shaft bearing, at least, it's inside the transmission, not in between the engine and transmission.

From your description, it certainly cannot be the CV axle since it even does it in neutral, the CV joints don't rotate if your in neutral.
this is the input shaft bearing. you must open the gearbox and replace it.
My mechanic has replaced the input shaft bearing (actually both bearings on the input shaft), put it back together, put transmission into the car and everything was fixed. EXCEPT for a new problem, it would not go into reverse! So, he removed the transmission again and has since bought a synchro kit, replaced all of the synchros, and will hopefully have it back together and no more issues.
+guitar player okay i had the same noise in first gear and second gear but mine was not so bad in neutral. its an common problem. Maybe your mechanic had done something wrong because normally honda gearboxes dont have problems with synchro rings only with the input shaft bearing

Well, I have read a lot about civic recalls because of synchros, but when I entered my VIN on the honda recall website it did not say my particular car was eligible for a recall. I just hope my mechanic has better luck this time because he has had my car for about a month now! +guitar player ohh i forgot to say that mine is an ep3. i never heard about an common problem at the ep,s with the syncrorings. they have much other problems

My Honda makes some what the same sound in gear but in nutrual it's very minimum
