The main character has to beat a witch in a sick duel, by proving, that her locked room type murders can be achieved without magic, only by human means.

In a way, yes. Frederica should be familiar to you. It's the "sequel" to Higurashi, but since Umineko isn't done, even in Japan, nobody is sure yet just what sort of connection it has to Higurashi beyond a few characters.

As far as I know no, there was no overlap between Umineko and NieR’s soundtrack, but the beginning does bring to mind Deep Crimson Foe.
