Tbh I would have sanded the nut till it shined.
From the videos it seems it has a lot of scratches from the sanding

Thank you,this nut is made of carbon fiber, I talk about that and show it in the first video, what you see are layers of fiber, these are not scratches

How do you get the fretboard aligned so that the inlays are milled out aligned/centered?

Inlay is in the center, on each fret. I used a jig to set and center the “Zero” point on the CNC of each one. It is seen in previous videos
