To get rid of the water, you could place that one building from the disasters dlc that sends out trucks to pump water

fun fact: about Charizard its only 1.7m -5′07″ in height so he can probably be fine with a small building, and another fun fact: Furret is taller then Charizard (Furret is 1.8m -5′11″)

You can use the same Water Blob from advanced terraforming options, but set the strength to 0, which functions the same way as the water pump but you dont see it

In the lore of Pokémon, gym leaders actually choose their teams based on how many badges you have, i.e., how experienced of a trainer you are, so the multiple sizes in this gym could actually represent different arenas for less experienced trainers using weaker Pokémon which means the battles are smaller in scale and require less space.

I'd bet there were more towns than Pewter, which are not by the sea. Saffron and Celadon have no harbours or coasts, Viridian is also separated from the sea in the games. I'd love to see a Pidgey's eye view how are the towns laid out on your map.
