Thanks for this video. I just did this successfully. However, you must come out of the car and close the door before trying the remote. I also needed to repeat the whole procedure a couple of times before it worked.

Do you need to redo all the other key fobs again at once? Or does each One by itself gets added as a master unto the vehicles BCM (Body Control Module)?

Thanks worked like a charm! On my Audi a5 I replaced the battery and it worked straight away without any issues but my Audi a4 2006 I just replaced batteries in both keys and thought that those were bad batteries but found this video and they both work now.

What if the immobilizer system is not recognizing two Factory keys that still unlock and lock just fine but the immobilizer thinks theft is happening

Didn't work on my B7 RS4 possibility cos I didn't change the fob battery, I changed the car battery - the following worked for my situation / model tho ;
Steps to reprogram keys to a car they are already linked to:
1. Press and hold the unlock key on a remote
2. Insert key in ignition and turn to on (while still holding unlock)
3. Hold unlock while in the on position for 2 seconds
4. Turn key to off, remove from ignition and release button.
