More like 500ish characters are alive. Fairies will forever still be alive, as long as there are life around them, though because people don't believe in fairies, they're probably transported to another 'gensokyo' since they're forgotten. I don't think there is only one 'gensokyo' in the touhou series. Besides the minor fairies, we still have Cirno, the 3 fairies of light(even when 2 died, it is confirmed they will revive), lily white & black, daiyousei, patchouli, koakuma, satori, koishi, yukari, kaguya, hecatia(3 body gimmick, even if 1 died, lunarians must travel dimensions to kill her other 2), and okina(neverending door portals). If we don't include the bullshit immortal killing machine, junko, yuyuko, mokou, remilia, futo, alive. Since most of them above are divine spirits, ageless and immortal beings, they should be alive if it weren't for that bullshit vijoka.
my theory: - Kaguya Houraisan will break free from her prison to help Koishi (and Yukari, if she survives to the end) fighting Koakuma and Toyohime. - Their main goal will be having Koishi (and Yukari) infiltrate Lunar Capital to assassinate Koakuma so the absorbed souls can be released and Lunar Capital will be instantly flooded with "impurity", thus leaving the Lunarians vulnerable. Sounds absurd, but with Kaguya as an inside helper, it won't be too far-fetched. - The problem is Koakuma possessing Star Sapphire's power, which means she can sense every living creature within proximity. So sneaking up on her is impossible.

Since you are planning to (maybe) make KKHTA 19 9/9, I wanna show you what I had planned out for the ending arc. I was dealing with the aftermath depression and needed an outlet. So, I decided to write what I think the final arc would look like under a Reddit post that asked people about what their ending would be. I'm wondering if you can read it and tell me your thoughts on it. Here goes: Just finished the series and is pretty bummed out by the ending (or lack thereof) Pretty late to the party but here goes. At first, it would only just be Koishi and little Yukari. If they wanna win, they have to start small. Both are them are just normal yokai at this point (Yukari having only recently been reborn somehow and is still at best 7 years old) There's not a lot they can go from here as pretty much everyone is dead. They can't get hell's help as Yukari is still young and considering the peace of the world, they haven't made their own moves in the 7 years that passed meaning hell might not be even interested. They could get Doremy's help through their dreams but it's unlikely if she helps them or if she's even alive. Okina is a maybe alive but given the state of Gensokyo after what happened, it's safe to say she died too during the incident. I was going to say that Tenshi could be alive but seeing as she apparently had to kill Iku because of the first wave, heaven is likely affected too during the incident and she too is dead. Though, I'll be generous here and say that they were visiting Gensokyo when it struck and Iku had to be killed meaning that Tenshi is likely safe in heaven during the main event. Cause otherwise, why is it heaven? The goal here is to get back at the moon and kill Koakuma. Koakuma being goal #1 here as she is keeping the souls of everyone inside of her and preventing them from being at peace. If Suwako's original plan work and they can revive the dead, they have a greater chance. First move, I can see them do is to make count of the possible people they can get for now until Yukari is old and powerful enough to access her gaps again. Suwako and Kanako would be the first pair I think they can go for. Last we saw of Suwako, she was completely drained, empty of faith. But not disappeared. It's likely that her faith is so low she is practically dead but not all the way. My theory is because Yukari and Koishi are still alive with memories of Gensokyo in their heart, they still remember Suwako. If they can, they could make an offering to them and slowly build faith for them to revive them. They would still be weak but a start is a start. Unfortunately, I can only see them potentially getting these two at the current state they were at. The ones that are confirmed to be alive/could be alive are at the moon (I'm including Eirin cause I don't see the moon just abandoning her) or just out of reach (like hell) The best they can do now is to build up faith for the two while they wait for Yukari's strength to get back and call for help from the outside worlds. Someone here gave a good idea about how the two could slowly spread rumors and fear to build youkai again. and I'm putting the idea here. However, I will be tweaking it. Given Yukari's lack of gap ability and limited reach (they are living in an abandoned house), they would have to be very small-scale about this and be very subtle as to not give themselves away. The main issue here is the state of the world. Because everyone is a third eye, everyone would be able to see through them and likely notify the moon forces of a girl with a bleeding third eye and an little girl. Not only that, this is after 7 long years of peace and the extermination of the space kaijus. People would be at their highest peak in terms of happiness. The only way to win this is to find the weak-willed. People that were personally affected in the invasion either by losing a family member or being injured during it. People that are still scarred by it. People that still fear the monsters that day. They would have to somehow reaffirm their fears that the monsters still lurk and make sure that their fears are so potent that any help would be ineffective but to make sure that they don't fear it enough that they resort to killing themselves too quickly before they can spread the fear. It would have to effective, subtle and reasonable for it to build up enough to create youkais. Which means risking their location to create a scene to justify the fear. At the current time, they would have to wait until they can use Yukari's gap to get help. The people I can see helping them: -Tenshi: if she is alive and is in heaven. She would want to get back at the moon for what happened with Iku. -Hecatia and Clownpiece: Hecatia already hated the moon and now have more reason to get back them with Junko being killed. -Doremy: would need some convincing to join as she has no stakes in the situation. (From what I know) -Eiki and Komachi (as well as the other shigamis and such), and Kogasa: They would be alive as Suwako's unchanged state suggested that the incident didn't reach the underworld. Which means Eiki, Komachi and Kogasa are likely fine here. They would have reason to join in as Koakuma and Satori's actions led to the Sanzu River being dried and the souls not being delivered for rest. This would be the biggest force as this is the entirely of hell joining them (assuming they didn't die cause of unemployment. It has been stated that Shinigamis like Komachi can't quit their job as they would die otherwise.) -Youki: Hard maybe. Assuming during his travels he wasn't in Gensokyo, he is fine would be willing to help them. And that's about it. I don't know the cast of the latest game so this is the best I have currently. After this, it's more or less fighting in the shadows. They can't provoke the moon to fight back as this would mean Koakuma being involved in the fighting and they need to get her out of it for as long as they can. With The World in her hands, she can simply kill all of them before they know it. They have to work on getting Kaguya and Eirin out of their prison to join them. They will be the biggest help to them and will be a great asset. However, this is the riskest as this would ensure there presence is known. They would need to act quick before Koakuma sees to it herself. However, Koakuma's presence can be offset if they can get to Patchy without Koa knowing. Since Patchy is broken up after what happened, it's likely she's a detached 'lover' in the relationship. If they can convince her to butter Koa up and be needy ('Oh, Koa. Please, don't go. I need you here with me.'), they can distract her for long enough to enact the next plan. Killing her. They need Eirin here as being the smartest being could help them with a weapon. Either be an object or poison. Regardless, this weapon needs to be used by Patchy as she has the safest position to strike. Luckily, she can't read minds yet (hopefully) so, killing her should be easier. After that, you can fill in the blanks but for me, it's fighting and defeating the moon. Most of the cast would still be dead as the circle of life and death demands it but I can see some being revived to rebuild Gensokyo and such.
Well then.. That is a very interesting plot there, a few things even I didn't think about. The plot I had in mind is (IMO at least) pretty solid and there's some major differences between our plots, and in addition I'm currently discussing with a few friends who are helping me out with this so it might change a bit, but would you mind if I incorporate a few of your ideas into it?
Koakuma has Star Sapphire's hyper sensoric power, Momiji's hyper vision and Reimu's ability to float above reality. Sneaking into Lunar Capital will be harder than Phantasm Stage at this point.
We can argue that Koakuma having other people's abilities does not necessarily means having their experience and mastery (proven with Koakuma losing to Reimu despite having Sanae, Iku, Three Fairies, Youmu, Cirno, Mystia's powers at once)

I'll use this opportunity to say that I have a feeling the absurdly dire circumstances come the end of the penultimate episodes are part of why the creator bounced off the project. They wrote themselves into a corner and lacked the motivation to see things through to the end beyond it.
if you do plan to make kkhta 19 9/9, I was thinking the music just pauses randomly when it shows an altered segment, like "wait where tf is everyone" nd when she realizes its literally just the enemy, she goes to try and beat them up but she fails as the next intro scene starts
Yes. It's the music I'm considering for my finale to the series. Not all of them will be used most likely, but it's basically a pool I'll be choosing from when I'm finished. I still add more from time to time.

And soo, the opening for the elusive 19/9 episode has been revealed! (Time to wait for the entire episode now to drop at any... year, i think?, as well how said series could work for a kingdom hearts world-like plot. Because that series REALLY screams kingdom hearts, specially about how much darkness under the light it does carry on.)

I'll use this opportunity to say that I have a feeling the absurdly dire circumstances come the end of the penultimate episodes are part of why the creator bounced off the project. They wrote themselves into a corner and lacked the motivation to see things through to the end beyond it.

if you do plan to make kkhta 19 9/9, I was thinking the music just pauses randomly when it shows an altered segment, like "wait where tf is everyone" nd when she realizes its literally just the enemy, she goes to try and beat them up but she fails as the next intro scene starts

Yes. It's the music I'm considering for my finale to the series. Not all of them will be used most likely, but it's basically a pool I'll be choosing from when I'm finished. I still add more from time to time.
