Flavio even follows Peach and Bowser around and will appear in cutscenes, even if other characters don't. If you beat the final boss with him, the final cutscene will have moments where he constantly falls into the water and tries to get into Mario's house.

So, how it works is that when a battle happens (in the GB and GBA games) the game will check if you have any usable Pokémon, and if you don't it will bypass the battle entirely
This is the same way it works in older games from RSE onward. Maps will have just enough files loaded for the programmers to see what each tile is supposed to be, but they're very unpolished. The unloaded versions of the maps are really easy to access, since all you have to do is walk around the path you're supposed to go and through the route's border you'll make it to the matching unloaded map. If you do this in an area that doesn't directly connect to a map, then you can access an area that the game calls the "Mystery Zone". It's essentially just a block of solid tiles, and at least in the DS games the tile designs eventually dissappear leaving you in a black or white void. You can actually also trigger this without cheating via a glitch called "tweaking", which you can find on Bulbapedia along with pretty much everything else I said here.
The human one in Pokemon is expected once you hear what Bad Eggs are meant to be. I hope you didn't care much for that save, those things tend to be anticheats that break the game or corrupt your save, and using cheats to remove them tends to make more + your other, non cheat Pokes sometimes turn into more. If it hatches, your game might crash or just hatch another Bad Egg.
In Pokemon BW2 there's a movie at the Pokestar Studios that has you battling a Black Belt during filming. They gave the Black Belt its own sound despite only being in the game for one segment.
As a Super Mario World 1 ROM hacker, I saw what was coming in the first scenario from, like, five miles away. Yoshi's tongue glitches out in all those areas because the files the game loads for the sprites' graphics don't have a provision for Yoshi's tongue, loading those glitchy frames in its place. Don't know what happens to cause the Lava Bubble glitch, though. Some things you missed: If you pass through a crumpled Dry Bones with Yoshi, he'll be triggered into running away even though a crumpled Dry Bones should be harmless. Likewise, Yoshi can't pass through the chain of a Spinner for some reason, nor can he step on gray Bowser Statues safely. It sounds like you're playing Black 2/White 2 for the Pokémon glitch, so I'm gonna guess the wild human is from PokéStar Studios. Why does the bad egg sound like Jynx??? D: It wasn't enough for Yoshi to commit tax fraud...now he's murdering babies, too? The DK64 glitch allows you see what Tiny Kong looks like holding a barrel. It also allows you to hear the sounds Lanky makes holding a barrel a lot clearer than you would in his part of the K. Rool fight.

There is an earthbound glitch that allows you to go anywhere in the map by glitching out teleport and using the sound stone as a teleporter that sends you to random locations. It allows you to access in accessible locations in the game
You can actually keep all PokéStar Studio creatures intact but you need to put them in the box as soon as you get them, only with a pc anywhere cheat. Then you can only use them in your Battle Box team without them transforming into Bad Eggs. Too bad it's only usable online/local and not for offline play.
Eating Baby Mario seemed like the best glitch. No longer is Yoshi restrained by weakness. The weakest link is gone and Yoshi is now invulnerable (give or take a few bottomless pits.)
I always figured that we couldn't bring yoshi because there were sections in certain castles that are unbeatable without losing him. I guess there was also memory allocation and address issues
My thought is, in-universe, the "human" you caught was actually a Ditto. A very annoying Ditto that only learned how to say "Oh?" and is very proud of themselves for it.
For the yoshi one in the castle, i think they didn't allow him cause they didn't want to reprogram his entire AI so he wouldn't just swallow the bosses whole

You didn't mention the funniest thing with Flavio! If you use the glitch he will appear in every cutscene after that! Every. Single. One! My personal favorite is the canon one! Mario and companion jump into it, but Flavio doesn't give a damn and he just stands there completely chill. He doesn't even care when the ground right below him opens for the canon!
Mario should have seven partners like Goombella, Koops, Madame Flurrie, Mini-Yoshi, Vivian, Admiral Bobbery and Ms. Mowz in Paper Mario: The Thousand-Year Door, not Flavio.

If the Japanese Sinnoh legends are anything to go by, the reason why human DNA is locked out is that human evolution diverged too much.
If we are going off of Legends: Arceus lore, you physically can’t capture humans since they are incapable of shrinking like Pokémon.
