If you're still on the fence with using chunk loaders, you might be able to make a detector that sees if the chunks are being artificially loaded, in which case the factory will safely shut itself and the chunk loaders off.
What you are missing, like other captains of (steampunk) industry is a few statues to your founders... (yourself maybe) in those empty nooks. in various poses of mining, smelting, foremaning over your zedaph minions
For the exterior Design an old cathedral transformed into an cyberpunk factory would look insanely cool. It Fits shapewise already, with the Big Hall where an Altar would usually be and the factory production bit would be where the benches are. Then maybe you could use a mural for the ceiling wich would be super interesting visually

Right at the start, when you mentioned the shop, it suddenly occurred to me: if you connected a mailbox to Two Tek Delay, and a special one somewhere else in your factory, you could have your factory use the mail system to auto-stock your shop! The shop would only run low on supplies while someone's there to buy it, so it'd be loaded; you could have the shop send a request via mail to your factory, and then your factory send back the supplies. Fully automated! Or.... maybe that just seems like a fun challenge/project to *me* and you think I'm insane to even suggest it 😅
Next episode could be dedicated to do something nice for Etho, since he essentially did the whole mail system alone. Something like a gift goodie box, or help him work on his projects, or something.
For things to do you could always try some mission possibles!!! get the two sides (magic mountain and neighborhood) combined! (I haven't seen the entire stream so forgive me if he gets this idea later haha)
An option outside of a chunk loader is a one way in, one way out + trip-wire… You walk through a trip wire at the entrance of your base, and the system turns on/off. Potentially slowing you down physically in order to give enough time for the minecarts. Or, long hallway, trip on one end, walk out.
In theory you could make a chunk loader that runs while the factory is running only. Not sure if that was said in stream. Watched in diffrent bits. Would save some hassle and isn't fully cheaty
Chunkloaders load a 3x3 of chunks, so 2 would probably be enough. Clearly, the answer is a player detector and chunkloaders. Turn the factory off when the player is gone/inactive and the chunkloaders a bit later.

Trial and error, nothing great was ever made without a single mistake, the fact your willing to work thru the issue, shows how good with redstone you really are.
You should probably meet up with the owner(s) of the lapis and/or blue dye permits and see about making a deal since it's a by-product of the redstone farm.
Tango, you should make a custom audio/other notification system for when the factory is fully shutdown, would help prevent you from having to sit looking in the one dropper to see if you can leave
You could always make the portal bigger so the obsidian is in the floor, walls and ceiling. Then it's already hidden. The copper gear you built last stream could be made bigger or thicker to"hide" the edges.
You'd need storage for about 1800 bows for a double chest full of dispensers alone, without having stock for the next run. I can already taste the lag..
I can't watch twitch anymore. As soon as I log into a stream I get 4 or 7 ads and longer I watch the more ads I get. I had 14 at one point and just left.
yeah it's painful, when watching on your laptop it's possible to ad block them. In general I am not a fan of ad blockers for services like RUclips, but for twitch where I will be directly supporting the creator through more than just ads and the ads are just so abhorrent then I think it is fully justified
I was watching the charity stream from scar, and while he was talking, got multiple 30s unskipable ads, AND THEN after they were done, an AUDIO AD! I could still watch, but not hear. While it was just scar talking and not much to watch.
You only need 9 chunk loaders! The factory is only 4 chunks wide at the storage area. The rest of the factory is only 3 chunks wide. Which means 2 chunk loaders at the front, and 7 more for the crafting modules.
It could help to use sculk sensors to detect when you're going out of the area when the factory is on to tell you to turn it off. Doesn't solve the problem, but at least you'll always remember to turn it off before you leave the area.
For the minecart issue: would breaking the minecarts at the end of a chunk, collecting them and their items, and then dispensing them into the next chunk solve the issue? I imagine it'd be a pain-if not impossible-to retrofit into the current layout though.
About decorations: In case you take over designs from other creators you could check out MythicalPingu's rotor which he used in his helicarrier (stationary, not flying).
Could you change the skin of zombified piglins to look like factory workers? That way, every so often, you'd have some overall wearing dude wandering about the factory.

Gives it the sense of the two gears turning together, you cover up the obsidian, and then also add some other elements to the room
I do think it would be hugely beneficial to have a collaborator on a decked out 3 project. Even if it's just doc making random contraptions and showing them to tango to bounce ideas off of, I think it'd be great! I just think all the big redstoners would rather be playing the game, which they can't really do if the game is competitive and they have behind-the-scenes knowledge
Bit of an oddball idea... Ever thought of putting different types of gears in your factory? Worm gears or helical gears? I don't even know if that's possible in vanilla. Just a random brain spasm I had.
you dont need a 4 wide chunk loading for the back end of the factory, its only 3 chunks wide so you could maybe get away with just 2 of them for the back end of the factory, and then another 2 of the main front end for like a minute before it unloads.

Have you thought about having these gears connect to each other and stick through some of the walls? You could potentially have another big gear stick through the roof or the gears intersect each other like they're connecting and turning.
If I understand the only issue with factory's minecarts is they become immobilized on loading in. Could you use an array of minecart furnaces to push the previous carts every time factory is turned on, clearing the lanes?
For your nether portal what about another gear rotated 90 degrees on the bottom left corner of it? Or any corner really? That way it looks like one gear is turning the other.
What if you have skulk sensors that detect when you leave, they turn off the factory and turn on chunck loaders that only stay on for 5 min then turn off. That way you dont have it loaded all the time and the factory doesnt break if you leave?

You could have amethyst blocks and buds here and there, as if the portal is invading this side of reality. Steam crystalizing with portal... Stuff.

Instead of adding 1 tick, Tango, you could put the extension observers in the area under the empty bits of tge encoder(smooth stone in the encoder)
