Mean of 5 pits or 15 percentile thickness as we do in modulus

If there is not much difference, take the average. If they differ significantly take the minimum

Ep is the effective combined modulus of all layers above the road bed. How can it be negative?

It is very difficult to know the cement content in CTSB after laying in field. There is one code ASTM C 1324 for analysis of mortar, it may help you.
