It also makes more sense for team rocket to target them now as Cassidy and Butch's scheme being foiled by the two wouldn't require Jessie and James, right? Just would make more sense to have Cassidy and Butch pursue them instead in this to me.

It's not as if mewtwo would be going all out We even see that she had to have aid from other psychic's just to push back more of mewtwo's power Plus she immediately realised they had to flee the moment mewtwo went out of control
I have some suggestions for some what if's What if goku was raised by Bora What if goku joined the shape change academy in ball What if cell accidentally went back to the ball series(maybe raised goku) What if oolong was the main character
Awesome story telling! Although the blastoise part wouldn’t happen since the warturtle that ash & co bumped in to, wouldn’t be there in the first place since the reason he searched for help was because they all fell asleep by jiglypuff.
So yeah in canon I think that Mewtwo might eventually join Ash, though I think that should be for Mewtwo to decide. Ash in canon has a connection to certain Pokémon these being: Mewtwo, Lugia (near Shamouti), Latias, Ho-Oh and Giratina. Mewtwo's connection to Ash is obvious as are Ho-Oh and Lugia. Latias was the one to kiss Ash in Movie 5 and is actually the first kiss with any feelings behind it while being concious (I think Serena actually kissed Ash as kids while Ash was either asleep or unconcious) and Giratina was only able to be calmed down by miss Transent the Confince of Time and Space after it recognized Ash as the one who helped save it's home. So for this story I think Mewtwo could join either Ash or Sabrina, but after Team Rocket has been dealt with and it should be Mewtwo to offer it to the two.
