So, maybe a stupid question but the carriage bolts don’t go down into the table. Am I supposed to tighten the bolts to force the square part down into the round hole? I don’t want to mess up the table but that seems the most logical approach.

Nevermind. I just went for it. Balls to the wall. It worked!

Yes, the square part of the bolt does sink into the table top. You are correct.
