His right arm being severed is the one thing that always got to me. The right hand is more than just a sword-hand (though that is important). It is a man's trade hand, by which he earns his living. It is the hand that makes oaths and the hand that shakes when making a covenant with someone.
It's Sam's willpower that is now under Desperado's control.

By the way, if you listen carefully to lyrics of the Sam's theme song "The Only Thing I Know For Real", you will notice that Sam is noticing his own change of personality, but can't really do anything about it. So he just let his personality fade away, except when he's fight, especially a valuable opponent such as Raiden

To add in, his mask is there for a reason. Only covering the mouth, he had seen everything but unable to say a word, forcing him to somewhat make a change through his action. Similarly, Raiden's one covers the eyes, so that he would be blinded from everything and judge by the actions of those who commited the evil, like justice herself.
And then, Armstrong broke his mask.

Yeah, this is all proven by his theme. It shows that he doesn't know why he's fighting anymore. Is it for justice? Is it for vengeance? He can't tell.

Very true, I think Sam wanted Raiden to win, as he is the only one willful enough to kill Armstrong. That's why we was so adamant on Raiden having his sword after he lost.

That would invalidate all of the setup MGR had for their final fight, and the meaning behind Sam's message for Wolf. It wouldn't mean anything if Sam let Raiden kill him: Raiden had to EARN that sword. And I don't think Sam ultimately wanted to defeat Armstrong, either. When Armstrong revealed that he, too, had an issue with war as a business, Sam even surrendered his goal for just a moment. ("Maybe I misjudged you...")
Curiously, he still attacked Armstrong after he was offered a place by his side. It doesn't all make sense to me, yet, but I think that Sam had something similar to Armstrong's might-makes-right mentality. Maybe, once the details of their fight got muddied up by Armstrong's noble (if destructive) goal, Sam found himself doubting his own sense of morality like Raiden does. Games like MGR and DMC, the big fights are usually won by the person with the strongest motivation - when Sam questioned his reason for fighting, Armstrong's stronger conviction won. Maybe Sam figured he had no place to decide what was right or wrong, and so he stuck to the only thing he knew he was the best at: his sword.
Sam fought for a man who had stronger convictions than his own. But Raiden, after all of his experiences with Desperado, and having awakened the dark part of his mind, had both the strength of will to challenge Armstrong and the skill with the sword to challenge Sam. But he did CHALLENGE Sam: all of this meaning, it requires that Sam tried his hardest to kill Raiden. Sam even activated his little oxygen mask, which he never uses at any other point in the entire game, not even in gameplay in the train fight.

In my opinion he still hated desperado even though he lost his ideals, and the demoralization is an attempt to bring Jack The Ripper back so he can have a true fight with Raiden, and he even offered to fight Jack The Ripper when Monsoon stopped him from doing so,so he can report to Sundowner, and een through Sundowner's dialogue we see Sam just wants a true and honorable fight

As one of Jetstream Sam's biggest fans, these two videos were very entertaining to watch. Your view on him being almost a mentor to Raiden is very parallel to what I think. However, I really don't think Sam was ever a bad man in character.
The right arm being stabbed could theoretically be interpreted as symbolic of his character change, however I do not think this is the case. Armstrong stabbed that arm because it was his sword arm, and as Sam was on the verge of defeating Armstrong, he had to be incapacitated, stabbing the left arm would have done virtually nothing other than slow Sam down a little, as in the final fight with raiden, he is seen often using just his right hand to fight. (note the final QTE to end the fight.) It is therefore also safe to assume that there is no meaning to Sam's right arm being symbolic to anything.
Another thing to note is that he never wanted Raiden dead. He could have easily killed Raiden on the train, but all of his hits were simple, almost slap in the face gestures, trying to get Raiden to put his all into the fight. And that final scene when Raiden was hanging on to the edge of the train? Why didn't he just take Raiden's head? There was a good 5 seconds or more before Boris opened fire, he wanted Raiden to improve. He saw a bit of himself in Raiden, the part that held to justice. He wanted Raiden to finish what he could not. This is emphasized further by Sam's treatment of Raiden throughout the game. Mocking his ideals and sense of "protecting the weak", he prodded Raiden to give his all to the blade, because without doing that, he would never stand a chance against armstrong.
It is true that his body was corrupted by desperado, but his mind was not. This is realized through The Only Thing I Know for Real. When you make Sam drop his sword, the lyrics cut out, showing that Sam is as close to his true self as it can get.
The final fight wasn't an attempt to stop Raiden from reaching armstrong, it was a test. Sam had to know if he was able to beat armstrong. After all, if Raiden couldn't beat Sam, how on earth could he beat armstrong. Sam's smile at the end was him seeing Raiden pass the test.
This isn't very relevant, and may be a stretch, but I do not believe that Sam died. The stab wound would have hit the stomach or kidney, both of which arent fatal in and of themselves. Considering George, a mere child, survived being basically decapitated, Sam, a battle hardened grown brazilian man, can survive a simple stab wound. The only time in the entire game when it is said that he died is when bladewolf says "He is dead" in the cutscene right after. But he also says that his analysis was inconclusive. Everywhere else it says that Sam "Fell" or was "defeated". He is the only boss to not have been defeated in be-all-end-all death. The bosses before him were literally sliced into hamburger, and armstrong had his heart ripped out. Sam is he only exception.
We can all agree that Sam is the greatest character in the metal gear series, and maybe even in gaming history.

      @@hagonistheman7880 I think you dropped this, 👑
I havent listened to many of the Codecs, however judging by the angle of the slice and how he appears in the cutscene right after, it does look like George had from his right shoulder to his left armpit completely severed, which is much more deadly than a stab wound, yes Sam did have multiple cuts, which are seen on his body at the fights end. However, he was certainly not dead when Blade wolf said so because by looking at a human anatomy, the stab couldnt have hit any organs that would cause a quick death. The only plausible cause of death is of blood loss, which would take much much longer than what is seen in game.
