She's already in his life because she's a part of his team. So what he said didn't make sense. He was just afraid of the feelings he had for her. He had never experienced such strong feelings before.
I think in that moment, he is realizing he has some hidden feelings for her but he regrets it. He has never liked involving people who he deeply cares for already like his family or laurel. But having feelings for someone who is already a part of his crusade and in possible danger at times, he could never forgive himself if such a possibility took place so he’s probably regretting the slight feelings that he notices he has for Felicity in my opinion.

Even if you're not an Olicity fan, when Oliver, Diggle, and Felicity have scenes together there's just a chemistry and they all play off each other well. Like Season 2 in the scene when they get their "secret" identities and Dig and Felicity are complaining to Oliver, its brilliant.
