An organization freed him and gave him more toys to fiddle with. As a revenge to Zed , Jhin shot him when Zed was inside as he was talking to his master. There is no detailed description as to what actually happened inside the temple but that is the gist of it.

I have a theory on zed's lore What if the human zed went In with the master, master realised zed was a threat so he stabbed him (hence zed's scream in pain) and when zed's human side died his inner shadow ninja (the black magic thing that went inside him) materialised into the zed we know now and beheaded the master for his actions seems plausible
zed's lore actually reminds me of Gouki/Akuma lore of SF. zed finds a forbidden technique which is the shadow jutsu, while akuma the dark hadou scroll. both of them won against their rival brother. shen for zed, and goken for gouki. both were exiled for disobeying their masters (because master says; never touch the forbidden etc, etc...) years later. they returned with their techniques mastered and proceeds to murder their former master while their brothers watches the horror. zed claims the title master of his family dojo and gouki entitles himself master of the fist.
