@kagebunshinnopichu That would be Shadow, from the first Megaman Zero. He was the first of the three guardians to be killed, and thus never reappeared. That might explain why it seems to be a sort of flashback when Shadow is talking.
@OmegaXDark Actually, Omega is a very dark red, perhaps reflecting a darker nature. Zero's armor is a simple lighter red. You want to see Zero in PINK?! Look at his "Erase" form. THEN you may say his armor's pink.
Wile should sound like Dr.Wiley from the classic megaman. Since Classic, X, and MegamanZero are all canon to eachother, my theory is that Dr.Wiley after creating Zero went way into the future(because in X6{i think it was} there is a cutscene where zero wakes up from some kind of hybernation and see's wiley's silouette, and the letter W appears on his crystal thing on his forehead) to see how zero would turn out and ended up living there. Then he changed his name or something so no one would.....

No. Zero's body is a copy but the orignonal's mind was placed in the copy. However, Dr. Weil took the Origonal body and placed Omega Zero's mind inside that body. Its quite confusing really.
According to a forum post I read from FlameZero's forum, he did finish the third one but was discouraged from releasing it due to a great deal of irate fans. only a select few got to see it.

After the first two got popular way back on NewGrounds, he got full of himself and essentially made everyone else who was involved not want to be a part of it. He tried two more times to get a totally new cast, but again, each time they'd see that his attitude was just toxic to deal with, so they'd leave. As for his current whereabouts, I'm unsure. I haven't had contact with him in at least a decade. I guess he dropped off the face of the Earth. Good riddance.
