How did all of the settings suddenly get set at the beginning? At 2:19 the settings are mid text speed/animations on/shift/etc. and then you go back in and they're fast/off/set/etc.

the manipulation at the begining of the run ensures you get a spearow with the correct id number for the masterball. the raikou depends on the same manipulation but has 4 different patterns depending on how many extra steps you've taken, depending on which direction the NPC in the top right turns before you enter the grass will tell you which pattern you need to use

The spearow you get always has this ID, so it's a case of manipulating the lottery to match the spearow, not the other way around. Raikou manip has basically nothing to do with this Lottery ID manip, but you are close to right with the other things you said. There are 3 differnent paths (not 4) depending on NPC movements, and you need your stepcount to be within a specific range of values in order for the manip to work.
TM compatibility is weird. Croconaw can’t learn Waterfall but can learn Surf and Whirlpool but why not Waterfall? Also, here’s a few other examples: -Jigglypuff and Clefable can learn Strength -Nidoking can learn Surf -Vullaby can learn Fly despite being a flightless, baby bird -Nidoking can learn Thunderbolt even though it’s a Ground type

That's what the beeps are for. The game bases luck events on the exact time it's started up so by starting it with perfect timing he can force the game to give him really good luck. If you don't like it there's a manipless category that you can check out

The decision to make rng manips allowed in glitchless was a good one but it sure does confuse people
