It is probably just the emulator. The NES Ninja Gaiden was MESEN emulator in Retroarch. The actual rom name was Ninja Gaiden (A1) .zip not sure what the difference is between that and the regular Ninja Gaiden (US) .zip. Also the Japanese version of Ninja Gaiden Trilogy on the SNES might have slightly different audio as well. That is the one I made the SNES video of, the Japanese version of the trilogy.

It seems your sound setting of the emulator has something wrong, also the SNES emulator has this problem. The BGM is a bit of weird.
