Yes this can affect your plant, I would prune the most infected areas and then treat the rest with a cotton swab dipped in rubbing alcohol and apply neem oil.

The top of the soil is dry but if I put the tip of my finger inside it's moist, should I wait a bit before watering?
Great question... I remember doing this when i started but definitely wait until it feels dry, about and inch or so.
