This is why the storyline’s were confusing. At this point Melissa knew Spencer killed Alison. Meaning she knew everyone else was innocent from the beginning.
I don't think it's confusing. See, Melissa kept saying about other people killing Alison because she wanted to protect Spencer. That's why she never said anything about the night when she saw Spencer with the shovel. She always wanted to protect her sister, she herself said it on the 4th episode of the season four. :)
