This has got to be one of the most amazing musical achievements in gaming history!! To create a melody in 1991, for A Link To The Past, only to be able to re-use it more than 18 years later, but played backwards! And then also make it the new game's main theme! Just...unmatchable!
Actually according to sound director Hajime Wakai, the two songs relate because there is a connection between the Goddess and Zelda. Zelda is a servant to the Goddess. Also, Zelda's Lullaby is important to the plot of Skyward Sword :)
This may have been unintentional when the comment was made, but the comment "wake up zelda" can be interpreted in two ways. 1) The conspiracy theorist telling people to wake up see the truth. 2) Ballad of the Goddess is the reverse of Zelda's Lullaby. A Lullaby puts people to sleep, so the reverse of Zelda's lullaby, which is Ballad of the Goddess, refers to waking up. Therefore, "wake up zelda".
People tend to overlook Skyward Sword as just a blip in Zelda history. But they inadvertently neglect the masterful score that was composed by Koji Kondo.

This version of Zelda’s Lullaby actually sounds so cool and pretty. We’re all used to it sounding so slow and calm, but with all those instruments and music in the background, it sounds so good! Who agrees?
I don't know how specific and technical you were intending on being, and forgive me for being pedantic, but isn't the Ballad just pure retrograde of (part of) the Lullaby? Retrograde inversion would mean the line is flipped vertically as well as horizontally. If you are up for reading a long musicky comment in explanation, please continue...! I'll take some notes out of context just for ease - here the first notes of Zelda's Lullaby are E-G-D. In exact retrograde, which includes rhythm of course, i.e. everything backwards, these form the Ballad of the Goddess phrase D-G-E). If these notes were instead a retrograde inversion - and taking into consideration that inversion traditionally occurs before retrograde - the notes E-G-D would first be inverted to E-C♯-F♯ (down a minor 3rd, up a perfect 4th), then put in retrograde to become F♯-C♯-E. Even if the inversion-retrograde process were swapped we'd get D-G-E (retrograde) and then end up with D-A-C (inversion; down perfect 4th, up minor 3rd). [applying retrograde inversion to the whole melody would alter these pitches as you have to take in account the preceding intervals, and would also depend on which key your initial Zelda's Lullaby was in] It has been some time since I did music theory properly, mind, so I could be wrong! My mind is a little boggled now :-P I feel a few Zelda games down the line Koji Kondo should experiment with many other inversion/retrograde/etc. variations of this and other tunes (Saria's Song and Song of Healing have a bit, perhaps unintentional)...
