For the E39, you must use the pacman style connector that is on the right side of the engine, next to the ABS module. The OBD port is only for some interieor modules, the ECU and EGS etc is connected via the big pacman style connector.
The rear window pinch issue. To reset it. bring it all the way up. Then hold on the button in the up position for say 20sec. Then bring it down and repeat. Sometimes you may need to try a few times. The dashboard christmas tree lights flashing for ABS ASC CEL etc could also be due to a weak battery for the E65. For the doors closer that don't hold its position, its normally due to the orange colored rubber bushing that disintegrate over time ( found inside the door panel) . Try that first before replacing the door closer shocks. You can get the orange bush at Ebay or Ali for a song. Hopefully it works for u
The E39 has OBD1 under the hood, works best with INPA (same for the E46, OBD2 and INPA) on the E66 ISTA is showing WAY to little modules, your setup needs the MOST adapter to read that section of the car
