At the end of the day, neither version of Thrawn took moral exception to the methods of the Empire. The issue he took was that the Empire wielded those methods clumsily and inefficiently. Thrawn is fine with brutalizing, oppressing, and massacring civilians. Just as long as it achieves a goal effectively. Thrawn's an interesting character, but he's still a monster that believes in terrible things.

Thrawn was originally planning to side with the Republic after he witnessed the power of one of their Jedi Knights (Anakin) but after their fall he simply chose to side with the stronger faction. That’s the reason he was so ruthless towards the rebels despite his open minded nature, he needed to stamp out the rebellion quickly before the threat could reach them. He probably knew that to some extent what he was doing was morally wrong but he wanted to sacrifice the few to save the many.
