So, Naruto pulled a future Trunks. Went back in time but in an alternate timeline separate from his to save the Jiraiya of that timeline. Made peace with Nagato and Konan and told them and Jiraiya that he was from the future. That's why this timeline Naruto doesn't know Konan when they met.

I know this is unrelated, but in storm 2 that's the only and first time we see Sage mode+ Kyuubi mode at the same time. I don't think they did it in the anime until the war arc and then I don't think it was the same color Naruto pupils were more yellow but in Storm 2 when he confronted Nagato they were Orange and red like
