Usually, non-binary is a term more so for the individual sex/gender identity and not really the biology, so chances are that based on the dialogue in the manga, and if they don't change it for the anime, Marget might physically be a woman. The only way everyone can 100% know for sure is if the creator decides to show Margaret without their pant, but I don't think anyone want that.
