I took Marshrutkas to Karakol. There are many Marshrutkas at the bus station just find the name Karakol or ask some locals. The Apple Hostel Bishkek is very close to the station

Couldn’t agree more!! We met them in Ha Giang, then when we went to Bali, we met them there and had a camp together. They’re nice people
