Actually the beach boys changed the lyrics in three places. Taken from the Sloop John B Page on Wikipedia: Lyrics changes Brian Wilson changed the lyrics in three of the lines of the song. He changed the lyric "This is the worst trip since I've been born" to "This is the worst trip I've ever been on". He also changed the lyric "I feel so break up" to "I feel so broke up." The line "broke into the people's trunk" is changed to "Broke in the captain's trunk."

The truth is that EVERY band and artist uses auto tune. Relient K is amazingly talented and have amazing vocals, but the truth is that even the best singer in the world doesn't have perfect pitch, the other issue is it has to be perfectly in tune with all the other instruments on the recording. Relient K do use auto tune they just don't need it turned up much because they are amazing!
