Fi is to me, what I can only describe as "Retroactive Nostalgia". They way she parts ways, promising to be with you in another life. You start to think about all the games you played in the past, perhaps even as a kid. All the times you pulled the Master Sword from its pedestal, and how majestic those moments felt. A Link to the Past, Ocarina of Time, Wind Waker, Twilight Princess, Breath of the Wild, Age of Calamity, and any others I may be forgetting at the moment. Nostalgic memories of your time playing those games.
Fi was with you the whole time.
You begin to retroactively apply the memory of Fi to those moments, and you begin to see your journey through those games as being with Fi. Applying any nostalgia you have for those games already, onto Fi.
    Retroactive Nostalgia.

When it comes down to it. The Map of Hyrule in Breath of the Wild actually matches with many maps that had appeared in the various Legend of Zelda games. With the maps of the Original Legend of Zelda and Zelda 2: Adventure of Link both actually being in the area of BoTW's Death mountain. Since in The Adventure of Link, there is a River North of Death Mountain and in BotW there's a massive canyon north of Death mountain. A Canyon which could have originally been a River that had long since Dried up.
And it has been confirmed that map of the first LoZ is actually the area south of AoL's Death Mountain. Plus in The Adventure of Link, Hyrule is called North Hyrule. Making the rest of the series take place in South Hyrule. Unless the game canonically takes place in a different location.

There was also a cutscene at the start of SS that you seemed to have skipped in your playthrough that described the lore behind hylia and demise. Easter eggs are also everywhere in BOTW including The Breach Of Demise in west hyrule (the place demise first rose from the demon realm before his war with hylia). Also dont know if you caught it but demise is the sourse of the curse that created Ganon and other villans in the franchise. Demise even mentions malice/hatred incarnate (frequently used to describe ganon and the direct description of the Calamity) also groose is hinted to be the first ansestor of the Garudo with his hair skin and eyes and also the first incarnation of Ganondorf. For most of the game it is referred to as the “Goddess Sword” and only after Link unlocks its true potential (mastering it) does its name change to the iconic Master Sword. Seeing you react so passionately to the secrets and the lord of zelda, makes me know how much you are being enamored by the franchise. There are some people who have stories around the Zelda games and I want to share mine with you.
I am Mexican and the first zelda game for nes came into my hands when I was maybe a little over 7 years old, the game was of course in English and after a few days my dad got tired of translating the words of the game hahaha, so he gave me an English Spanish dictionary... The point is that; I learned the English language thanks to the first game of The Legend of Zelda. To this day it is one of my happiest memories since literally translating word for word I began to learn English by myself. Does anyone else have life stories with zelda games?

I wonder if DeeBee's also been told that Fi's design has always been the same colors and theme as the final version of the master sword. Her tights have the same green wrapping, and she's donning the same purple and blue that the mater sword has. Not to mention the large diamond shaped crystal in her chest to represent the one at the master sword's guard.

hello dee. I hope you look this♡
Zelda Botw takes place in the line of the defeated hero, right after Zelda II nes.
According to an interview to aonuma at the beginning of 2017 for gameinformer he gave a few clues about his chronological location
    1. botw occurs after OOT at the end of the chronology
    2. it is not located in the line of the great sea
    3. it is located in a timeline where ganon has reappeared many more times than in others.
so botw and totk occur after zelda 2
age of calamity is a 4th timeline between zelda 2 and botw

Something I just realized: The Master Sword never glowed in the memories, outside Fi's call for help at Fort Hateno.
Zelda always saw Link as some perfect golden boy, an antithesis to her own perceived failure. When in fact Link may have been chosen, yet he never earned the sword himself until the Trial of the Sword DLC (The three tests that usually allow one to wield the blade). His obsessive training was an attempt to hide his own failure...

A few other cool tidbits about Skyward Sword that you didn't pick up on...
The big new music theme of the game, the Ballad of the Goddess, is Zelda's lullaby backwards (look up a comparison video, it's wild).
This was actually the first Zelda game that was entirely composed of live orchestra music instead of electronic.
Ghirahim is the evil version of Fi, down to the character design and even purpose. He even resided in Demise's evil version of the master sword.

Fi is the best bit of lore for LoZ, imo.
And she being part of the Master Sword, she BEING the Master Sword, in every game that has the Master Sword makes you think about it. SHE decides if someone is worthy of the Master Sword or not... "You're not my master, Link, reborn, so no".
It also means all the times the Master Sword has done something, like saving TP Link from the curse that kept him a wolf, that was Fi saving Link.
Fi finally speaking up, to Zelda instead of to Link no less, to save Link's life, in that memory cutscene always gets me a bit teary-eyed.

You can do that with any game in the series though. That’s the whole reason why BotW is a collage or love letter to the entire series.
Skyward Sword, however, is written and directed by the same guy as BotW and TotK so, it makes sense there would be strong references to that game.
There was an old concept (beta)map discovered sometime ago, that was created before Skyward and it depicts what is now the entire map to BotW. Originally, skyward sword was going to be more open world-ish and you could travel from sky loft to the surface seamlessly but limitations prevented the team from achieving that goal. Then they tried again with BotW, and now fully realized this with TotK.

And that's just a little taste of how deep Zelda Lore goes.
Zelda Lore is some of the deepest most complex lore in videogaming.
And it's all deliberate. It has been deliberate since the very beginning even if some fans themselves don't believe that to be so.
Those temples that look the same between Skyward Sword & Breath of the Wild are not exactly the same place.
But they CAN be replicas of older designs. The architecture matches even if the locations don't.
The fun in deciphering Zelda Lore is reading between the lines of what the developers reveal about the series.
Something in one part of the lore looks isolated & off-kilter for years until one game down the line makes sense of it all.
For example, Skyward Sword finally explained how Link could defeat Ganon who had full Triforce in A Link to the Past.
The Master Sword is imbued with Goddess essences-FOUR of them in fact. That was the only way to win.
There's so much I can tell you but it takes up too much space so I'll break it down piecemeal as needed.
Tears of the Kingdom has added insane stuff to the lore that I have not yet fully uncovered. I play slowly & thoroughly.
When you finally play that game, all the games of your Zelda journey will make the impact hit much much harder.
