I think the Reapers showing up in “Father’s Day” was due to the huge number of paradoxes existing at the same time. We had three of Rose, two the Doctor, and a live Pete. Granted, one of each Rose and Doctor did vanish, but they were there for an instant, which was likely enough to summon the Reapers. Remember, in our universe, it is a TV show, so there will be inconsistencies. Out in the multiverse, there are numerous universes where the Doctor exists, and everything makes sense, in a timey-wimey way... :)

Really? I guess its a matter of personal opinion, but I just don’t agree. Out of 41 episodes he wrote 7. And those 7 episodes included the disappointingly non-sci-fi Countryside and the two episodes which were the sort of thing a horny teenage virgin nerd would write - aliens feeding off sexual energy and a kinky half cyberman, half semi-dressed woman. He writes either dull stuff or really immature stuff. The last two series of Torchwood were where they finally showed evidence that they knew which audience they were targeting. The storylines were compelling and intelligent and Chris Chibnall was nowhere to be seen. Interestingly, Chibnall is on record as saying he didn’t think these two series were as good as the ones he was involved with. But then he would.

It’s weird that in “Don’t Blink”, the reason that the characters survived was because the angels were tricked into looking at each other and therefore trapping themselves because even the angels cause themselves to turn to stone if they look at each other, but after this episode, any other angel centric episode never brings this back up again and it’s never used as a method to escape the Weeping Angels.

Because when Rose saved her dad she did it in front of her past self that was there minutes before this along with the past Doctor. This led to their past selves simply disappearing because the events that led Rose and the Doctor to go there for a 2nd time never happened anymore and they got trapped in a sort of time-loop inside the wound with the TARDIS being thrown out of it.

I thought Season 7 of New Who in particular was filled with dangling plot threads. What became of all the splinter Claras? We never see any again. (Personally, I'm okay with this.) The Doctor spends a lot of time (mostly between episodes) erasing mentions of himself from databases all over the universe, but it comes to nothing. It serves no purpose in the end and is just dropped. In "The Time of the Doctor," the events on Trenzalore are changed thanks to the intervention of the Time Lords, which means the Doctor doesn't die there, which means his tomb isn't there, which means Clara doesn't enter his time stream via the tomb to become splinter selves, which essentially means the Doctor should never have met Clara... (And yet she's still there. Clara is always still there. We cannot escape Clara.)

I'm sorry to say that that wasn't the Doctor's tomb, that was the Tardis' tomb, The Doctor themself wasn't there it was only the corpse of the Tardis, eventually the Tardis will die and the Doctor shall take it to it's final resting place.
The many places Clara ended up were precisely where the Tardis needed her to go to remove the previous changes, as we've seen the Tardis registers every location it has been or will be, considering the Great Intelligence used it to travel to every location it stands to reason those locations would be recorded.

Ooooh the Valeyard is a biggie. When the Virgin New Adventures books were a thing writers were asked to not write him into a story as it might get a little too complex and create holes. He has however popped up in a number of audios, including one where he himself is put on trial. Ultimately he is the reason why the 6th Doctor regenerates (again in Big Finish) as the Time Lord sacrifices himself to prevent becoming The Valeyard, and even then he doesn't know if it'll work until he hears the voice of the 7th coming through.
Personally I'd love to see ol' Val return......... no idea why.

The Valeyard is (kind of) in one of the Missing Adventures: Millenial Rites by Craig Hinton. Not a spoiler, it is signposted heavily on the cover! But generally yes it was discouraged by the editors at the time. Sigh, I kinda miss those days...

I never thought they would return to The Valeyard storyline on TV until Simeon name-dropped him in _The Name Of The Doctor._ At that point I thought they would do something soon, like when Eleven was supposed to die on Trenzalore but got a new batch of regenerations instead. There were many good points to link the Valeyard into there.

I feel like the appearance of the Reapers was a rather unique paradox... because a lot of the times the paradoxes that exist don't involve the Tardis inhabitants crossing over their own timeline, doing something that directly affects their own past in a sizable manner. Rose saving her dad though... was exactly that. It was a paradox that was not easily accounted for. A child with a dead parent going back to save their parent but then if that parent was alive, they'd never gone back in time to save that parent, perhaps never time traveled at all impacting events that she was already a part of, creating this massive tangle. The closest I recall we have to this severe of a paradox is the end of time humans invading present day, but for that the Tardis was heavily modified to protect that paradox, likely preventing such intervention.

Missed some major examples that are very important to the canon of the series.
    1. The Doctor's promise to return visit Susan Foreman! This is arguably the most important plot point that was dropped from the entire series. In its original context The Doctor was promising Susan that he would return for her. This was something I kept wanting to see followed up on once I first learned of it. All during, Tom Baker up to the first cancelation. Once the Show was rebooted... I just 'knew' this would be addressed each season, just to be disappointed, again!
    2. What happened to the Black Guardian? Through out the trail I had thought it would be revealed that the Valeyard would be the Black Guardian or, later in the serial, the Valeyard was 'splintered' off of the Doctor by the Black Guardian for revenge.
    3. What happened to the 'Rejuvenation' ability.
{At this point my comments kept getting clipped. Think it relates to copy pasting the Actresses names from webpages because it clips right at the name. So I have edited.
Have Jodie attempt a Rejuvenation. It goes wrong. This kills The Doctor triggering the standard Regeneration. Fourteen would then be portrayed by Jenna-Louise Coleman. No I do not want to start a Flame War, but she is one of the top three companions. Sarah Jane, the best, and not sure between Clara and Susan.
Why does the bad guy have to kill The Doctor each time? A refreshing reason to the actor's change.
    4. Genny. Spelled this was because it is short for generator. Normally spelled Ginny or Jenny. Think officially it is Ginny, ut I do not know off the top of my head. Knew someone that had this spelling in real life.
    Honorable mention.
    5. What happened to Adric and Romana?

The Alliance came together to beat the Doctor because his TARDIS was going to blow and destroy the entire universe. EVERYONE was going to become nonexistent, so there was a huge motivation for them to team up and not fight each other. Nothing short of complete destruction would cause them to team up again.

I have a theory about the midnight entity.
Basically if you remember house from "The Doctor's Wife" episode, house was a living planet who didn't have a physical form except for said planet. What I am proposing is that the midnight entity is the planet Midnight or at least a certain part of it, similar to house. It would make sense as the planet is one thing that wouldn't be vapourised by the planet's surface, because it is the planet. My explanation to why it picked off this particular shuttle is that maybe it was dormant and just happened to wake up when this shuttle came to pass. Or something to do with the doctor's presence? You have to admit that House and the midnight entity have similarities, they posess or corrupt beings that come into contact with them, they both seem to have a connection to fear (House seemed to enjoy scaring and toying with Amy and Rory and the midnight entity picked on Sky Sylvester, who was the most scared)

Won't mind a Valeyard V Torchwood story, either by Big Finish or on TV.

When they first went to that alternate dimension that Rose ended up stuck on The Doctor said that when the time lords were around it was easier to go to other dimensions, since we know they are around now I think it would be interesting to have a reason to go back to that dimension and see the meta crisis doctor and rose. Since he is human Tennent being older would make complete sense

I LIKE Clara's ending. Helps that she's my favorite companion. Also, I like that she was frozen between heartbeats and her next when, whenever that will be, will be her last. I think The Doctor literally said something like, "You may have 5 minutes or 15 years, but your next heart beat will be your last." And I think that's a crazy way to "live" but also, we all could be dead 5 minutes from now or may get another 15 years. It's a nice, interesting sci-fi way to put it. She's the same as us and different at the same time. It's pretty cool. And I like that she gets a happy and bittersweet, tragic ending all at the same time. Only in something like Doctor Who is that even possible, imo.

Please for the love of God stop mentioning the reapers. I explain this in the comments every time. The reason why we never see them again, despite paradoxes, is because of what happened. Rose and the Doctor essential interfered with their own history, literally changing it before their past selves' very eyes, causing the past rose and doctor to just disappear. That is something we have not seen again since in the show. We've seen characters change what they know about their future, but never interfered with their previous selves

Good list, but I have six comments:
    1. You forgot the major unexplored thread of the Doctor as Merlin, which was brought up in “Battlefield “ with the Seventh Doctor. There should be a huge series of stories with potentially many Doctors.
    2. If you look closely at the “Midnite” episode, Sky Silvestri describes a bad lesbian relationship that she is trying to forget and run away. I’ve always thought she was running from the Rani or similar female baddie. If it was the Rani, then the Midnite entity could be one of her creations.
    3. Don’t forget the Rani mystery. What happened to her anyway?
    4. Whatever happened with the Doctor’s daughter?
    5. Whatever happened with Mickey and Martha?
    6. Whatever happened to River Song, who seemed to be “alive” in some way within the Library computer? She also seemed to be able to exist outside of the Library computer in some way that the Doctor saw her too. I forget the episode where the Doctor tells her ghost (?) goodbye.

PhaserClash they aren’t officially canon. The show won’t ever refer to the audios before they write a script in case they override or ruin the continuity of the audios they just carry on as normal and write their scripts. If there’s no safeguarding there for how their continuity affects the shows then it shows they’re not really officially canon

My personal theory is that the Meta-Crisis Doctor IS The Valeyard. According to the Master, The Valeyard is an, at the time, future incarnation of The Doctor set somewhere between their 12th and final incarnations. If we take that as meaning the thirteen incarnations The Doctor had between being The Timeless Child, and getting new regenerations in Time of The Doctor, that would set him somewhere between David Tennant's half regeneration, and Matt Smith's incarnation. The only one that fits that bill is the Meta-Crisis Doctor. It also makes sense that the Meta-Crisis Doctor would resent his other self for trapping him in an alternate universe with a single life time. It's also even hinted at that the Meta-Crisis is a darker incarnation of The Doctor, being a clone of the Doctor as he was in The Christmas Invasion, where he lost the hand that the clone grew out of.

You know something that freaked me out? The episode 'Listen' from the 12th Doctor era. Where he travels to the end of the Universe and he's in that spaceship room and there's something outside banging on the door. I INSTANTLY thought "Is that the Midnight entity..?" We never found out what was knocking... Midnight, for me, is probably the scariest episode I've ever seen of DW... I get goosebumps just thinking about it... “We must not look at goblin men. We must not buy their fruits. Who knows upon what soil they fed heir hungry thirsty roots?”

One dropped idea that comes the mind was the Dalek redesigns from Victory of the Daleks.
Outside a few cameos, we never really got to see them perform their assigned roles on TV before their design was dropped and the show returned to the classic design. The reason for this was mainly due to fans not reacting well to the new designs. While we never got an reason in the show for their disapperance there is techinically a explanation for it in a unlikely place. According to a article from the Radio Times, at the Doctor Who Experience there was a Dalek ship you would enter, in which there was a exchange between the resdsign Daleks and a army bronze/classic Daleks who belong to Davros. The two sides were fighting over who are the true pure Daleks and given the fact we've not seen the redesigns for a long time now, it's clear that Darvos's army won and are the current dominate faction. So once again splintering Dalek factions had led to another civil war, just a shame we didn't get to see it on screen as it would have been great to have a fall scale Dalek civil war with current effects.

On the "thousand years til we have to share Earth with the Silurians" thing...that time hasn't elapsed yet. The deal only took place a few years agp (our time) so, by my reckoning, we have nine-hundred and ninety-some years to wait for that particular plot thread to evolve. In the new canon, that's a few hundred regenerations away yet. By that time, the Doctor could be a hybrid cyberdalek.

With metacrisis Doctor and Rose, I guess as a future thing they could come back to the show and have aged, since both of them will age in canon. So that would leave an opening for a future appearance, that would explain the fact that they are now older. All they would have to do would be doing some flash back to bad wolf bay and the part where they are handed the part of the Tardis(will the Tardis part grow in to a "Neutral" Tardis, or will it grow in to a police box Tardis?), add the scene, and then write them in again.
