Trust me when I say, she didn’t fall for it. In-fact there are several times in the story Mitsuru looks in on Kotone and shows how much she cares about her both before and after this stage. She does it after the Morher Computer boss fight and again after she confesses her feelings in Hikari’s movie. Mitsuru is underrated as hell in this game.
Mitsuru can't abandon anyone after everything she's been through. Especially someone she technically knows, and Mitsuru never would want Kotone to be depressed or feel lonely.

I'm just happy they acknowledged her in this game, but God am I pissed she's not in Reload hopefully a DLC comes out with her route I'd pay top dollar for that and I bet Atlus knows that too lmao

I believe the Answer has already been confirmed, and if that does well, there's no reason they wouldn't put out a FeMC DLC, too. They have to know we'd pay for it. Hell, they could release that, and _then_ do a proper definitive edition as whole other full-priced game. Imagine FeMC in the modern engine... Wiping All Out and Way Of Life Reload... Atlus, please, we're willing to beg. More importantly, we're also willing to pay.
Kotone has to deal with so much, and then she ends in a situation where nobody knows her, only to be key to sealing Erebus and holding it back. Like Kotone needs a hug, a comic, or SOMETHING! Whoever is in Atlus who is doing this to her. Sega/Atlus have got Kotone in the most firm chokehold I've ever seen.
And then Junpei follows it up with a well-intentioned, “Don’t feel bad, then we’ll also feel bad!” 😢 Junpei you’re just putting more pressure on her that she doesn’t need!
That aspect of Q2 works very much in favor of the protagonists though. In the original games while they still have noticeable personalities they are subtle and often expressed through other people's reactions to them.
