It's a crime that in a series whose main character transforms into different aliens a villain whose whole thing is "I make mutants" was never given a proper arc of his own.
In Ditto's debut episode Animo was interested in accessing all of Omnitrix's alien DNA to create armies of mutants so... Why not do it again but actually pull through with it? Aliens literally walk the surface now, kidnap a bunch and use their DNA to create stronger mutants.

Something I think this episode does well is highlight the Nemetrix and it’s transformations ability to counteract even Ben’s most powerful transformations like Diamondhead. I always kind of had a theory that Kybher not only studied Ben’s aliens but chose predators that counteract certain archetypes of aliens rather than just single species. Like Crabdozer and Hypnotick can work around multiple species that use elements like fire and ice. Buglizard’s speed, agility, and gas take on slime and agile species. Slamworm’s tunneling and durability allows him to bypass armored species. Mucillator takes advantage of Ben’s head strong nature to counteract speed based species and entrap them. And the likes to Tyrannopede was chosen to counteract strength based forms. I like the versatility and idea that each of the Nemetrix aliens can fight multiple Omnitrix transformations very easily.

Pretty in line with other evil geniuses like Eggman or Dr. Wily who just get massive, complete, technology filled bases every other month. Especially at this point in the series like he’s evolving alongside Ben, in the early years he’d be scrounging for anything he could get but now he’s capable of building an entire skyscraper.

Well for other internationals dubs I cannot vouch but here in Italy despite being labeled as a minor character Dr. Animo had the same voice actor from classic thru the reboot (with his Italian voice actor being called Massimo Milazzo:it.wikipedia.org/wiki/Massimo_Milazzo), and I even asked a Romanian friend of mine Radu if that was the case for the Romanian dub of the show and guess what a similar response I got, apparently despite not being credited for his voice performance a voice actor called Florin Stan voiced Dr. Animo in the Romanian dub from Classic thru Omniverse, the reboot apparently changed the dubbing studio because the old one couldn't renew the dubs right.

Aside from that last contraption at the end of the episode that could easily just be an oversight, I honestly believe that it´s likely that some of the changes are the direct result of Ben recreating the universe and the perception he had over certain people. Rook stopped using contraptions specifically in the last episode, where the universe was recreated (except for that last one at the end) so I like to think that Ben probably perceived Rook as more formal than he actually was and that's why he stops using contraptions right after he remade the universe. Heck, I´d argue that Dr. Animo´s redesign is the result of Ben´s perception as well, because at least to me, he now looks like Ben´s idea of a stereotypical mad scientist comic book villain.
And the same goes for Gwen's redesign. Because is likely for Ben to unconsciously see Gwen in her mind being more of a stereotypical nerd than what she actually was. Which is why she gets freckles and glasses as a result after the recreation of the universe that happened in the last episode. Because that's the perception that Ben unconsciously had about her when he recreated the universe.
