She wanted to kiss Skinner, she got to. I envy her. Personally, the Doggett/Scully chemistry was way better. Mulder is cool but at times he seemed so impossible. Scully began with hating Doggett because she thought he was just an FBI "button man". Trying to bury Mulder's crusade but then she saw he was not a bad guy. He was being maneuvered by a guy he considered his friend (Kersh). When Scully found out that Doggett lost his only son, she started seeing him as human and not just some robot. (Terminator 2, get it?) Eventually, she saw that he has his soft side and that he wanted to believe but his bitterness clouded his mind. There were moments when she even showed feelings for him. When she gave him the keychain Mulder gave her of the Apollo 13 commemorative. When she was crying at the thought of losing him when Doggett was in a coma. Even the jealous little side-eye she gave an attractive Black woman who was flirting with Doggett. I think Doggett's chivalry, ethics and well-hidden sensitivity really appealed to her.
That season 4 scene where he was shirtless though. I was like “DAMMMMMNNN! Skinner is RIPPED!” Mulder is the one for Scully but if that ever doesn’t work out, Skinner’s a totally acceptable match too.

Skinner was always super cool - he is probably Mulders best friend and has a profesional crush on Scully - He saved mulder and i think he secretly thinks Mulder is his best friend.
I love how shocked and turned on he was after the kiss, that he had to resist kissing her back. Her "yes" response sounded like she knew why he was yelling at her because CSM was near by. If he wasn't her boss, they more than likely would have hooked up.

Mitch Pileggi said recently that Skinner does have feelings for Scully and he tries to play that later on when he's interacting with her but it's one sided. So yeah, just for the fan fics. Skinner knows she's Mulder's, and Mulder has her heart, and he respects and likes them both too, so doesn't step on Mulder's toes.

First time watching all X-Files episodes in 2023. Currently up to Season 6 Episode 5. I suspect Skinner was secretly in love with Mulder all along rather than Scully, whom he clearly respects. Skinner is always helping Mulder get out of fixes. 😂😂😂
