Now that the JR Pass is not a good deal, we have made use of the Tokyo Subway Pass the last couple of times in Japan. It’s a great value at 1500 JPY for three days. It more than paid for itself. There are, of course, routes that are a little longer when you use the subways rather than the JR trains, but by the same token, some destinations are much easier to reach by subway. For example, the Tsukiji Outer Market requires a long walk to reach if you only use JR trains, but is quite close to a couple of subway stations.
Yes, totally agree! Most of the popular tourist spots in Tokyo are close to each other. It's not worth using JR Pass during the stay in Tokyo central area!

If the Metro station connects to JR stations, they normally have a counter for passenger to pay the fare difference before swapping to JR

You'll have to hop of the metro or subway line, then pay with IC card or pay for a phyical ticket to get on a JR Line.
